WebPhyreEngine wasn't really a complete game engine like Unreal or Unity. It was a bunch of rendering libraries that Sony allowed to developers to use for free (even on other platforms). So they probably just replaced PS2 rendering code with code from PhyreEngine instead, rather than building the game from the ground up with PhyreEngine.
